The back of my brain finally added two and two together, and I think I know why it was being a bit crazy.
When we ran out of the colored bobbin, it didn’t/couldn’t pick up the thread that was in the bobbin. The machine could tell that there was thread on the bobbin, and that’s why it was saying that there was a problem with the top thread.
