Fusion 360 design strategy?

I’m designing an assembly in F360. There is a hollow rectangular base that will be cast, then subsequently machined for clean-up. (It’s about the size of a deck of cards). There will be a soldered brass “sheet metal” carcase on top of the base.

I plan to machine a shallow channel in the top of the base to help with alignment, squareness, positioning, etc. of the carcase. I need the channel in the design in order to correctly model the carcase during assembly; but I don’t want the channel in the casting. What’s a good strategy for dealing with this? As a related issue - making a “raw” casting a little large to accommodate a subsequent machining operation …
